Chasing a moderate target of 212, the youngsters in red and green got off to a good start thanks to a 70-run opening wicket partnership between Mohammad Naim (38) and Tanzid Hasan (51).
However, after the openers' departure, Bangladesh A lost their way with only captain Saif Hasan (22), Mahmudul Hasan Joy (20) and Mahedi Hasan (12) reaching double digit.
Bangladesh A were eventually bundled out for just 160 in 34.2 overs, losing all 10 wickets for the addition of only 90 runs following the opening stand.
Nishant Sindhu led the way for India A bagging five wickets for 20 runs while Manav Suthar picked up three scalps conceding 32 runs.
The Indian juniors were earlier dismissed for 211 in 49.1 overs after being asked to bat first.
Skipper Yash Dhull top-scored with a 85-ball 66 while opener Abhishek Sharma made 34.
Mahedi, Tanzim Hasan Sakib and Rakibul Hasan took two wickets each for Bangladesh A.
India A will now take on arch-rivals Pakistan A in Sunday's grand finale in Colombo while Bangladesh A will return home pondering what might have been.
Bangladesh A reached the last four after finishing as the Group A runners-up.
They opened their campaign with a defeat against hosts Sri Lanka A before bouncing back with victories over Oman A and Afghanistan A.
