The Paris Saint Germain forward opened the scoring in the 61st minute but their joy lasted just seven minutes as Andreas Christensen pulled things back for the Danes in the Group D clash.
The 23-year old Mbappe then grabbed the winner four minutes from the end of stipulated time to become the joint highest scorer of the 2022 World Cup with three goals, alongside Ecuador's Enner Valencia.
If it was Olivier Giroud who inspired their opening game victory against Australia, Mbappe steered the Les Bleus against Denmark with his seventh World Cup goal, same as Argentina's Lionel Messi.
France now top the group with six points, ahead of Australia on three points with Denmark and Tunisia on one point each ahead of their final matchday.

Manchester United center-back Varane was rested for France's opening 4-1 win over Australia having not played since suffering a leg injury in a Premier League match against Chelsea a month ago.
He replaced Ibrahima Konate at the heart of the defence, while Barcelona's Jules Kounde came in for Benjamin Pavard at right-back and Theo Hernandez started at left-back after his brother Lucas was ruled out of the rest of the World Cup with a serious knee injury.
The rest of the France side was unchanged and striker Olivier Giroud, who scored twice against Australia, still need just one more goal to become his country's all-time top scorer.

Meanwhile Denmark coach Kasper Hjulmand made four changes to his team following their opening goalless draw against Tunisia, including altering his entire front line.
Jesper Lindstrom of Eintracht Frankfurt, Andreas Cornelius of FC Copenhagen and Brentford's Mikkel Damsgaard all came into the attack, while Victor Nelsson replaced Simon Kjaer at the back.
Among those who dropped out was midfielder Thomas Delaney, who has been ruled out of the remainder of the competition with a knee injury.
France avenged being beaten twice by the Danes in the Uefa Nations League earlier this year.
The sides drew 0-0 when they met at the 2018 World Cup.
